Scalar and Vector

 Scalar-Having only magnitude not direction

Vector-Quantity having direction

Scalar - (minus) entropy/degree of disorder= Vector, OR, Scalar=Vector + Entropy

I will equate scalar to all the possibilities of occurrence, which when loses its disorder starts manifesting directionality and hence vector properties.

Under the above "indeterminism" is like a scalar, possessing the property of infinite possibilities and "determinism" is like a  vector showing directionality.

According to advaita (non-dual) psychology/philosophy -the absolute seen through the prism of time, space and causation becomes the relative  i.e. the Universe. Since there is an arrow of time in the classical world, cause and effect coming from this arrow of time, the universe is deterministic. Even in the quantum realm -the measurements are probability outcomes, in a range of possibilities.But are these possibilities infinite?

To me, intuitively, the absolute are the infinite fields of existence which have a range of possibilities of manifestation. The unmanifest is infinite, scalar, at equilibrium (possessing no directionality) and is what can be called free. Once a perturbation/disturbance occurs in this field, waves/particles arise which have defined properties (directionality). Intentionality has direction.


"Experience" and indeterminism:

This is tricky stuff! It is all speculative.

Indeterminism can only be "experienced" when the mind with all its intentionalities and uncontrolled thoughts is done away with by concentrating thought energy on the self-the unit feeling (feeling of being/equanimity/ a reflection of the universal equilibrium) . This results in focused thought energy  via which the illumination of awareness filters through, and helps one observe and experience reality as it is with its infinite possibilities . Can this be practically experienced? Limitedness due to uncontrolled thoughts dissolve away .

Duality/Multiplicity are pertubances in an equilibrium field and hence are directional i.e. vectorial while the undisturbed field at equilibrium is scalar.
As human beings,  under the influence of uncontrolled thoughts we will never experience indeterminism, but focus the thought energy or attentional energy on this awareness mentioned above and one will experience infinite possibilities.

Self and the Microbiome

  My experience is that I observe my thoughts.

What is this I ? According to Advaita/Non-dual psychology the I, is  the constant “Self”, from infancy to adulthood, throughout life. Our thoughts keep changing through lived experience, but the I,the Self, witnessing the thoughts is a constant through lived experience.

If , the cells of a human body are  constantly being replenished throughout life, then how is I, the Self a constant ?

The conclusion  of seers through meditation ( cessation of thought vibrations/concentration and focusing of outgoing thoughts inwards away from sensory input)is that: This I/Self is Awareness  or Pure Consciousness, that  permeates the entire universe, hence each living being. This awareness is realized, in human beings ,when thought vibrations cease. 

There has to be ' something ' non-changing/non-malleable in the human brain for the constant witnessing self/I to function and express itself.

I hypothesize that this universal  awareness (Brahman- in Advaita terminology) or proto-consciousness , as I would like to call it, is a universal energy field in 1-dimension(D), which I would like to denote as depth/microcosm. When vibrations or perturbations occur in this field 2D waves arise, which I define as  Atman/individual Self/witnessing I of each living being. Interactions of 2D vibrations , gives rise to more complex vibratiory patterns in 3D space , which I would call the underlying mind and subsequent more complex patterns of vibratory energy i.e. matter in 4D spacetime. The mechanism of increased complexity is  through subsequent condensation of vibratory  energy into matter via phase transitions. The brain is a physical object in 4D space time. The mind that biologists talk of today, I refer to as the emergent mind from the brain  activity in 4D spacetime, which I call as the surface or macrocosm.

Previously,I proposed based on the above, that when Artificial Intelligence (AI), becomes “sufficiently complex” it will manifest the properties of the living human body , since Brahman/Universal Awareness/Consciousness is all pervasive. However , I am re-thinking taking the human microbiome (the trillions of microbes that colonize the human body) into context. I am not sure anymore.

MIND

The chemistry of emergence of mind/agency involves interactions.

The biology of emergence of mind/agency involves organization.

Cancer Complexity

  Why does cancer develop and spread (metastasize) at the expense of the host organism ?


Tumor cells multiply indefinitely to form a tumor, which under 'appropriate' conditions spread and eventually kills the host.

It appears that the tumor is selected for, BUT, at the expense of the host organism.

This is Darwinian natural selection at play, for the tumor.

Why is the host not selected for survival ? Is it because it is the survival of multiple individual cells, whose regulation has gone awry versus a single host organism? A game of numbers where complexity is defeated.

The tumor per se (with mutations) does not kill the host, but the spread of the tumor to different sites in supportive microenvironments kills the host organism. So the mutation does not confer the survival of the tumor at the expense of the host per se, but the mutated cells functioning in specific microenvironments. 

So is there more to the story of 'Natural selection of mutants', which could be context-dependent?

  Deoxyribonucleic acid (DNA), the hereditary material is a relatively featureless polymer, of the repeating subunit of a nucleotide (base+sugar+phospategroup). Every DNA molecule of a particular type (A-DNA, B-DNA) looks alike in 3-dimensions. DNA of different sequences looks the same in 3-dimensional space or different DNA sequences have the same 3-dimensional structure(shape).

DNA gets transcribed to the message, ribonucleic acid (RNA), which gets translated to the polypeptide (protein), composed of amino acid subunits.

The polypeptide "folds" in 3-dimensional space over time, to give rise to the final structure of the polypeptide.  Proteins may consist of a single polypeptide or multiple polypeptides interacting with each other. Polypeptides of differing sequences look different in 3-dimensional space, i.e. polypeptides of different sequences have different 3-dimensional structures (shapes and size).

Each protein has a different function, depending on its structure. 

The final folded structure of the protein depends on the amino acid sequence, with each type of amino acid possessing a "sidechain", different from the other. It is these side chains that contribute to the feature of the protein molecule. 

 The structure (size and shape) of an ant is different from that of an elephant, and both differ from humans. Humans recognize other humans, presumably via identifying common physical (face and body) features. To a human, an ant is a relatively small living organism, with no common physical (face and body) features. 

At the outset, all icosahedral viruses look similar in shape, due to the icosahedron coat, but differ in size. Bacteria are grouped as rod-shaped, spherical-shaped, spiral-shaped. There are varying species of ants with differences, but they are all grouped under the category of ants sharing similar body sizes and shapes. On the other hand, elephants share similar body shapes and sizes with each other, which differ from ants. 

These differences in size and shape between different species could be one of the factors responsible for species specificity and relatively rare inter-species mating.

Maybe the transition of looking the same to looking different is a "feature" of evolution, that is working at different scales. 


Life

  What is Life ? contrasted with what is Living ? 

Life from the perspective of atoms is the progressive re-arrangement of atoms into "higher-order" structures with an increase in entropy that transforms energy into useful work, which results in metabolism, growth, and reproduction. Cells are an example of living objects.

Living is a "lived experience." 

Does 'ALL LIFE' possess lived experience, in other words, do all living objects "EXPERIENCE?"

Do individual cells experience? does a crystal experience? does DNA experience? 

However, as a human organism, I experience, and I know a cat is living when I see it, but do I know whether a cat experiences? I assume a cat enjoys the experience of drinking milk when I see it, but do I as a human being know that for sure? 

What is the difference between "I know it when I see it" to truly understanding the process? The first is a subjective experience that is intuited, the latter is an objective rational understanding of the process when I divide the entire experience into "I the observer", observing the cat drinking milk. 

Am I truly able to understand in third-person perspective or phenomenology, or is phenomenology a descriptor and first-person understanding or noumenology is true understanding via subjective intuition? 

The basis of "phenomenology" is the mind/active (dynamic) energy field/biological awareness/consciousness that analyses and breaks down a process into parts to understand it. It does not include the observer.

 The basis of "noumenology", is "Pure Awareness/Consciousness that is the inert/still energy field underlying all physical and mental universes, called "Brahman" in Advaita (Non-Dual) Vedanta. Shakti i.e. dynamic energy is akin to the power of fire (Brahman) to burn. The inert/still energy field illuminates existence itself via the power of awareness.

Anaesthesia

  Anaesthetic mediated stilling of brain activity versus non-anaesthetic mediated stillnes

 

The Prior - Consciousness expresses itself in and via dynamically functioning neurons.

The floor of a neuronal cell, consists of microtubules and actin filaments. The microtubules intercalate to form a dynamically functioning network, that expands and contracts according to cell activity. This is analogous to sarcomere filaments in contracting and expanding muscle.

The expansion and contraction of the microtubule filaments, lead to a rhythmic oscillation pattern, that manifests itself in a dynamically functioning neuronal cell, transmitting information via secreted neurotransmitters. In other words microtubules act upstream of nerve impulse transmission.

When anaesthesia is administered to a living organism, the anaesthetic treatment locks the intercalation, inhibiting nerve impulse transmission, resulting in progressive diminishment  of the rhythmic oscillation pattern of neuronal firing.

This anaesthesia mediated diminshment of neuronal firing, is different from stillness acquired through meditation. The anaesthetic treatment physically affects the neuronal network architecture, which leads to involuntary collapse of the brain. Meditation is the voluntary stilling of neuronal activity by affecting neurotransmitter mediated nerve firing, without affecting neuronal architecture.

The former leads to collapse of the living organism if administered in excess. The latter in the case of a human being, leads to illumination of mind activity in a still background, which in other words is called liberation of the mind via enlightenment

Hologram of CD Markers

  The CD markers (Cluster of Differentiation) pertaining to cells of the immune system, that are on the cell surface are depicted in textbooks in a linear array.

But a cell has a 3-Dimensional geometry. Thus the arrangement of CD markers exhibits topological features, and it is a misnomer to name it as a cluster.Rather name them as differentiation markers, or more specifically, an Array of Differentiation markers (AD markers). This points to a matrix-like arrangement of cell surface markers as compared to a linear array.

Depending on the sequence of connecting the dots, a different network of markers emerge.  Similarly, a different set of CD markers on various cell types will have different 3D topological arrangements. This is simiar to a country with different cities lighted up. Cells to Cities ---> FRACTALS.


Cancer: (Prevention and Cure)

 THEORY Of METASTASIS  : (Metastatic Cancer is the NEMESIS) 


Tumorigenesis :

During tumor initiation, cells intially divide, to form a cluster of cells. This cell division, is based on the evolutionary theory of Darwin, i.e. natural selection.


Tumor cell circulation :

 These cluster of cells, circulate through blood in inhospitable environments, to newer sites. At the newer sites, they secrete tumor-suppressive molecules which block inhibitory factors, that prevent the seeding of cancer seed cells in newer environments. This leads to the hypothesis that the transcriptional machinery (involving RNA and transcriptional factors),  adsorbed by the promoters of tumor-suppressors. The assumption is that, the quantitative relation between oncogenes and tumor-suppressors is an inverse one. 


Metastasis :

With excessive levels of tumor suppressors, a negative feedback loop functions to prevent apoptosis (programmed cell death), of cells  in-order that cell survival ensues. This leads to the increase in levels of oncogenes to counteract the excessive levels of tumor-suppressors,that could be termed as ADAPTATION (Jean-Baptiste Lamarck; French Natural Philosopher); further increase in oncogenic levels/activity ensues, leading to cell division and and metastatic tumors at secondary sites. 


Nomenclature (Terminology)

This progress of events could be termed Dar-Lam-Da or alternatively Darwinian survival-Lamarckian Adaptation followed by Darwinian survival.          

 

 Assumption 

The theoretical assumption is that,   neo-antigens in tumor cells are probably oncogenes which may be poorly presented on the cell surface. This could be due to low expression levels, or inappropriate interaction of cell-surface neo-antigens, with MHC II molecules, more specifically the  inhibitory peptide. This inhibitory peptide, could form unstable complexes with the neo-antigen and MHC II, resulting in failed neoantigen-presentation. Thus the tumor survivesthe   immunosurveillance process.


The tumor suppressor polypeptide (based on the amino acid sequence) could fold in such a way that it forms stable complexes with MHC II, that is not inhibited by the inhibitory peptide. This leads to proper antigen-presentation. In this instance, the tumor is targeted by the immune system (cell-defense mechanism) and gets eliminated.

A successful cancer vaccine would override the above biology, for example an adjuvant such as an emulsion, could cloak the inhibitory peptide in the case of a neo-antigen/oncogenic polypeptide resulting in stable complexes, that leads to successful antigen-presentation, and elimination of the tumor.

 Participatory observers replacing observers in the scientific method

Science means “to know” , which would extend to knowing about physical nature with us humans as observers and physical nature the object of observation.

At the outset one would like to challenge this approach by proposing that, one should include human subjects/human designed instruments as participatory observers and not mere recorders or measurers of the object of observation. When observers are replaced by participatory observers, it makes the process of doing science a continuous and integrated endeavor, as opposed to splitting or breaking into parts the scientific process/method into parts. The concept of participatory observers was first proposed by the physicist John Wheeler who stated that, “All things physical are information-theoretic in origin and this is a participatory universe… Observer-participancy gives rise to information.”( https://www.themarginalian.org/2016/09/02/it-from-bit-wheeler/ ).

Lacunae in the present day methods used in scientific investigations

The assumptions that the present day scientific method makes, is that it assumes a linear hierarchy in disciplines i.e. a hierarchical organization of the simple and the complex, with mathematics being the simplest discipline and increasing complexity toward physics, chemistry, biology . The present day scientific investigators treat these subjects as rigid disciplines, and not as a lens or approach to describe a particular aspect of nature. This viewpoint does not take into account the fact that each of these lenses may be applied at any scale/layer, of physical nature to describe the interconnectedness of nature, as evidenced recently by presence of networks present ubiquitously in physical nature.

In the context of studying nature at the biological level, an example of a signal transduction pathway is discussed here i.e. when a stimulus/signal/ligand binds to a cell surface receptor, it triggers a downstream cascade of signaling events which results in a cellular response. This stimulus-response event can be described at the molecular/cellular biology level in terms of a series of intracellular , intermolecular events which involve interactions of biomolecules with each other, in a modular manner due to organization at the biological level; it can be described at the level of chemistry as the binding chemistry of ligand moieties to receptor moieties. It can be further described at the level of physics as the change in dynamics of conformational changes in receptor on ligand binding followed by clustering of the receptor at the cell surface, as well at the quantitative mathematical level in context of the number of molecules of ligands/stimulants binding to the receptor, leading to amplification of the signaling cascade. The above approach uses a linear hierarchical method. Instead, if biology, chemistry, physics, mathematics are viewed as approaches or lenses for study or analyses then they may be considered as dynamic or plastic approaches as opposed to a static viewpoint. At the physical level, the lens can always be molded due to its plastic malleable nature. The analyses outcome of study at one level could be used to

direct scientific hypotheses and design experiments at a different level. For example, the chemical interaction layer of a particular receptor-ligand may be used to design experiments at the biological level, and there may not be a 1: 1 correspondence of physical, chemical, biological, mathematical layers, but a one is to many or many is to one correspondences.

Present day Scientists are in a Plato’s Cave

Present day Scientists are similar to prisoners in plato’s allegorical cave, as suggested in “ A Beautiful Question” by Frank Wilczek, as these prisoners see a projection of reality, and take it for granted that it is reality itself. This is because, they ignore the fact that they are perceiving reality through their senses ( which are under the control of a mind with priors), and thus is a mediated conditioned reality and not intuiting the world as it is, via a mind free of priors and thus cognitive biases.

One solution proposed for this problem, is to have different participators (for example scientific investigators in cell-biology with normal vision versus color-blind vision, for experiments involving colored compounds , also known as fluorophores) at the level of design of experiments, recording observations, and interpreting observations. The pattern common to different participators at each step, would be the ground of truth as opposed to relative or contextual truths, contingent upon the observer.

In this process of doing science, the scientist becomes, and gets released from the plato’s cave of the mind.

How to circumvent Mathematical equations in the Scientific Method: Probabilities and Cellular Automata

Scientific modeling need not be described in mathematical terms only. Mathematics devises general equations that try to predict. Instead, contextual descriptions could be obtained based on ascribing probabilities, and observations could confirm which probability is at work under the given set of conditions. For example in quantum mechanics, the probabilistic outcome of a cat being dead or alive, determines whether light functions as a wave or particle, and the physicist Schrodinger, described these probabilistic outcomes mathematically using the wave function equation. It is proposed here that, instead of equations describing probability based outcomes, probabilities could directly describe, whether light behaves as a particle or wave under different external conditions. A mathematical equation is based on the prior of balancing out the values on both sides of the equal to (=) sign, as a consequence of which constants are created or assigned, and then science investigators as experimental physicists, go on searching for these constants, as physical evidence. Instead, if the scientific method is probability based, then the need for artificially introducing constants to derive an equation, for prediction purposes gets eliminated , and based on the conditions of experiment and actual measurements under these conditions, probabilities are assigned to predict how light will behave under certain conditions.

Science would be fundamentally different if it was based on cellular automata, rather than differential equations, because the basic unit is not an equation i.e. balancing values on the two

sides of an equal to (=) sign, rather the basic unit is a cellular automaton, which is basically “ a collection of cells arranged in a grid of specified shape, such that each cell changes state as a function of time, according to a defined set of rules driven by the states of neighboring cells”. Cellular automata are based on interactions, that dynamically change over time. The cellular automaton uses a more holistic approach, since if the cellular automata was reduced to a differential equation, all cellular units would be considered approximately equal, thus eliminating the tiny but significant dynamical differences between cells, due to their differing local microenvironments. The rules need not always be general and could depend on scale . Rules can be specific/contextual and reducing a specific rule to a general rule may be eliminating small, but significant contributions of local variables such as microenvironments of cellular automata. Reduction and algorithmic compressibility may be detrimental in the long run to construct a holistic model of the participatory observer contingent physical universe.

Technologically Advanced Aliens provide an insightful lens

Meeting technologically advanced aliens addresses the issue of the subject/observer- object relationship in the scientific method. If the subject is altered or changes, the lens to view the universe changes, and the outcomes of the scientific observation changes. Only those observations compatible with different alien civilizations and humans , will lead to a non-contextual ground view of reality, which is different from experiencing reality as it is.

Cognitive biases could be common to both aliens and humans, and the only way to minimize or eliminate such biases is to have an experimental set up under conditions that expose bias. For example recency bias, i.e. weighting recently available observation more heavily, could be regulated or minimized, by checking assumptions on setting up an experiment based on recent information, followed by a control experiment, where the weightage given to the more recent information is minimized. Analyzing the outcomes of the two types of experiments, could expose the recency bias.

Human Blind Spot

Development of scientific technology with reasoning, understanding, and design, is an anthropocentric feature , the alternative to which is physical nature, which is the outcome of trial and error ( Darwinian natural selection). The only way to design without reasoning is to randomize the input elements of the design process under varying local conditions, and let nature take its course, for example during the construction of an artificial cell, ,humans are presently using extremely targeted approaches, which results in missing the woods for the trees. So, the humans blindspot of not knowing what humans do not know is at work. This can be dealt with, nature taking its course in uncontrolled experiments, followed by human investigators, analysing and interpreting outcomes.

Science is both idea driven and tool driven. If the tool making feature of humans was more advanced or ahead of the human ability to generate ideas, biology woud be more advanced than physics. However the peculiarity of the human brain is that, ideas precede tools. Maybe there could be alien civilizations where the reverse is possible. To counter this human centric bias, an approach is to design machines, that work on algorithms that do not mimic the human brain, for example a robot walking backwards.

Future Human Societies

The human brain functions to survive at cost of others. In human history, hierarchical societies were created partly, so that one layer of society benefited at the expense of the other. In another historical timeline ,a society free from prejudice and bigotry, would allow free exchange of ideas and methods, without it being a privileged right of only a few. This would lead to enhancement of features of local communities, where the lack of ideas can be fulfilled by these free flow of ideas. Thus, this is the first step towards developing a world of abundance.

What to sustain, what to eliminate and what to develop

The fundamentals of scientific theories should sustain the following features: data ( which provide the holistic, big picture), simulation ( which makes assumptions and gives direction as to what works) followed by prediction (for survival of life). The distractions should be eliminated or investigated as they could be associated with cognitive biases and they include consistency ( sustained pattern seeking as in some contexts there may be no patterns), beauty ( something which gives pleasure), simplicity ( since it is easy to understand the simple versus the complex, and one cannot always reduce/algorithmically compress complexity/networks/interactions to simple equations).

The following is necessary for the field of scientific investigations to develop further: The approach of subjective/participatory observers in a continuous interaction with the observed during the experience of observation, rather than subject object split-which reduces and eliminates the interactive component between subject and object.

Science as the Future

Science may be made more equitable /effective through online transnational interactive sessions, irrespective of age, gender, ethnicity, profession of the participants. A diversity quotient in the context of participant background, during online interactions could be developed.

Science could be made better, by being easily affordable and accessible to all. Reproducibility of scientific investigations is a key for success of transmission of knowledge to subsequent generations. Science resources such as virtual interactive experiments, facilitators, may be made available to the public at large, via a phone and a barcode/QR code scanner. The innovation in the publishing field could involve four science investigators i.e. one non-subject expert for the outsiders interdisciplinary perspective, one subject expert for reviewing the approach and why a particular scientific topic was chosen for investigation, two technical reviewers for robustness of data and conclusions that are claimed. An online repository of video filming the experiments i.e. how the experiments and investigations were carried out so that the emphasis is process driven. Universities could offer course work structured in the hybrid mode (both online and offline) based on (a) discipline selected by a student (traditional present-day method) (b) students socio-economic background (non-traditional); for example a student from an agricultural family background could take courses relevant to advancing the agricultural sciences technologically and (c ) personality traits based, for example the big five personality traits, the weightage of each trait determining, the requirements of a particular student and is custom -made. Students ranking high on openness could be encouraged to take STEM oriented fields.

The smallest unit akin to the atomic unit was coined as the Universal cell (p. 37); which inspired the discovery of vectorial (directional-host_microbe) agents of infectious diseases , termed Micro-organisms.

The second part concerns with the branching, of the single cell to a multifacted tissue/organism via the process of multiplication. This is termed DEVELOPMENT. Morphogenesis (anatomical, spatial includes the above).

The section concerning BLOOD, pertains to the biogenesis of the circulating immune system cells (B, T , NK cells and Macrophages) and the Static Immune system (precursor organs such as the Lymph Node, Spleen, Thymus, Bursa of Fabricius). With each cell is an Anthropocentric/Subjective Metaphor.

Part 5, deals with cell balance initiating tissue balance, leading to organ balance i.e Homeostasis or robustness of the human in varying conditions.

The next part deals with Regenerative Biology and cancer as an example of regeneration gone awry.

In Summary : the cells sang various songs in varying environments.
